Problem with .mkv audio?

Whenever I play 1080p mkv files, they every few seconds there would be an audio gap. When I converted the file into wmv, the problem disappeared. It would be alright if not for the sole fact of how long it takes to convert such a file and that i have many more episodes of that show left, it would take ages to convert all of them. Is there another way round?
